すみません、$userは下記のコードで取得しております。本件とは関係ないかと思いまして、深く考えてませんでした。
$user = wp_get_current_user();

ところで USER GROUPS はこのリンク先のものだと思いますが、2013-3-12より後にアップデートされていない（WordPress 3.5.2まで対応）ので、もしかするとWordPress 3.9.2との互換性に問題があるのかもしれませんね。

そうなんです。
Wordpressの管理画面でユーザーをグルーピングする必要があり、このフォーラムで register_taxonomy() を使うというアドバイスは頂いたのですが、それを一から作るのは私のスキルでは困難だと思ってたところ、このプラグインをご紹介いただいたので利用したわけです。
プラグインの中身はphpファイル1つだけで、きっと分かる人には単純なものかもしれません。
3.9.2との互換性も検証出来るのかもしれませんが、私のスキルではちょっと困難なのです。

取得できない場合は、emptyのほうです。
ただ、その後のif文ではおそらく取得できているようなのです。

仰せのとおり、value属性を使おうと思ったのですが、Contact form 7では、選択項目がvalueの値となっています。
つまり、valueが日本語なのですが、何か対応策はあるでしょうか？

試行錯誤してみた結果、Contact Form 7のショートコードを、投稿記事や固定ページに貼り付けると正常に動作します。
しかし、ショートコードをテンプレートに、do_shortcode()タグで貼り付けると、カレンダーが出なくなります。
後者で使用しておりますので、困りました。
試しにソースをそのまま直接テンプレートに貼り付けてみましたが、やはりダメでした。

原因解明のヒントだけでも助かりますので、ご助言のほどよろしくお願いいたします。

とりあえず、ユーザー自体を削除し、新たに同名でユーザーを作り、タームを付け直したら、取得するようになりました。
しかし、全く原因が分かりません。
